Because multiple uploads don't work via the web, and some files don't encode due to server queue issues, whether using FTP or the web. If there's a way to prevent this from happening, I'd like to know.

Yeah there is a way to prevent it, stop abusing your upload/disk speed so files are not getting broken during upload and then not failing in transfer.
 
The video I posted as an example has been uploaded via FTP for over a year and was functional until it stopped working.
I send it in all 3 ways and the one that gives the least errors is the "remote upload", using a direct link from the backup servers.
